Many Geologists have many theories regarding this but most trusted ones is that,

Many years ago During Miocene Period ( 5 - 24 million years ago )  There was one river Shiwalik or Indo Brahma River which  was flowing from the assam east to the sind in the west and at last it would drain in to the gulf of sindh. Indo Australian plate had one single large river, The remarkable continuity of the shiwalik and its lacustrine origin and alluvial deposits consisting of sands, silt, clay, boulders and conglomerates supports the above theory. 

It is said that in due course of time indo brahma river was dismembered into three main drainage systems.

*The Indus Drainage System

* The Ganga River System 

* The Brahmaputra System 



Due to Pleistocene upheaval in the western himalayas, including the uplift of the potwar plateau (Delhi Ridge), which acted as the water divide between the Indus and Ganga drainage systems. Likewise the down thrusting of the Malda gap area between the Rajmahal hills and the Meghalaya plateau during the mid-pleistocene period, diverted the Ganga and the Brahmaputra system to flow towards the Bay of Bengal
